And it's even worse with firewalls.
These warnings are always clear to me, but I tell people, if you were 
changing something (Program, driver, etc.) allow it. If unsure, don't 
allow it. Err on the side of caution.
The message usually contains enough info to make a decision.
The short answer is that Windows sucks. It's success has put it into a 
realm of malware and viruses that it doesn't cope with well.
You might try using a limited account, which can prevent most of these 
problems.
By the way, you're pretty safe if you stay with the standard sites. File 
sharing, gambling, porn and other less savory sites are the usual cause 
of infections.
