I have only quickly read the original message so may not be totally clear on what is required. However, if possible, I would try to bore both bearings at the same setting, by bolting the headstock down, to the cross slide , and then use a between centres boring bar. Even if you had to jury-rig a frame to support it, (perhaps OVER the top of the boring bar) and that support meant taking very light cuts, at least one could be assured that they would both be to the same setting.
