When you want to upgrade, upgrade the other partition, test it, move your data and settings over to it and use it until the next upgrade. A shell script could automate the processfor you. Two partitions is OK as long as you can boot from both of them. If you're chainloading from Windows this might not work easily. One solution in that case would be to install Bootman on the first partition. Then you go through Windows boot manager into Bootman, onto the next partition. Messy but it works.
