This sounds like you saved your Message Store from
the old OS install and then copied them back into the new installs message 
store folder.

If you did not save every single dbx file in the old message store then you 
can and probably will encounter problems with your folders when you open 
Outlook Express.  Especially if you missed the folders.dbx file.

Try this to fix the problem:

If you still have the saved copy of all dbx files close OE and delete all 
the ones you are missing in the new install from the new install message 
store folder.  If you don't have the saved copies then just copy them to a 
safe location and then delete them from the store.

Open OE and examine your folder tree.  Create new folders to replace what 
was missing.  Correct any other problems such as a folder in the wrong 
location.

Close OE.

Copy/Move the dbx files from the safe location to the new install message 
store.  Overwrite existing files except do NOT overwrite folders.dbx or 
local folders.dbx.

Open OE.  Verify all your folders are there.
