Neil, Your problem is most definitely with the fact that you did not allow administrator accounts from the destination domain to be under Citrix administrators in CMC. You should have set the trusted relation between 2 domains, allow admins from both domains to be Citrix admins, and then move the servers to a different domain. I moved my servers once and it was relatively painless. Mind you I do not know exactly how to crack into the CMC and let your new administrators access but some gurus in this list may know how. You would have to edit your datastore probably.
