After some consideration it seems like the JR Pass for Japan is not worth
it. It's only worth it if you're going to travel to all the other cities.
It seems better to just get a pass that covers the areas that you want, or
even to just scrap the foreigner's pass and get day passes in Japan for
Tokyo, and another one if you feel like visiting another city.
Prepaid IC cards seem to be the way to go.
