I did a little more troubleshooting, and the problem goes away if I look at my
individual mailboxes rather than the all inboxes option. This even goes for my
main box, which has about 9500 messages in it on its own. It must might have
something to do with trying to synchronize or sort and display all the inboxes
at once.

Can't help with Sierra as my machine is not up to the upgrade, but a thought
is you would have had the same number of messages before the upgrade without
a busy problem.

Since upgrading to Sierra I’ve had a lot of busy notifications, especially
in Mail. In addition to hearing the busy alert, it’s really slow reacting
when I delete messages. Like if I hit delete, the whole message line is read
before the cursor moves to the next line of the in-box. That’s often where
Mail goes busy, when I delete one message and try to arrow down to find a
subsequent message.
Thoughts on optimal settings, what could be causing the slow down?
If it helps with the pondering, I’m using Mail with a Gmail account, and I
do have over 10,000 messages in my in box. I’ll try disableing my main
accountto see if I have the same problem with a less substantial message
list.
