I still don't understand this Dan. The cache on the DNS servers is for resolved names outwith your Organization. The AD holds all your domain info. When you clear the cache, it shouldn't be interfering with name resolution in your AD zones. You are right clicking on the dns server and selecting clear cache, or ipconfig / flushdns?? The DHCP server is what puts in all the local name resolutions, with the exceptions of the servers. This doesn't affect the outbound traffic passing through the ISA much, but does drastically affect connecting back to the workstations. I think the biggest reason clearing the cache causes problems is that it loses the server name resolutions.
