Board variants, especially those involving components that fit into/on top of/ use the same pad patterns as... other parts are a pain. Allegro Expert came standard with it, I think. I paid extra for it as an add-on to PCB Design Studio. It allows you to create variant assemblies/schematics/BOM's with(out) de-populated and/or substituted parts. Otherwise you just need to ignore the drcs as "part of your job". This is an ongoing problem that I believe has never been addressed in the industry. I wonder why?
