With tracking to usb storage on try to watch (i.e. with "top" or "htop",
"vmstat", "iotop" etc.) the development of ram and buffer usage and/or if any
system resources are going on their limits.
I do not own a raspberry, but encoding of mp3/off and continuesly writing to a
USB stick could take significant resources. You might try another USB storage
(i.e. a real USB disk) for test to make shure that i.e. the USB Sticks wear
leveling is not blocking to long. I remember similiar problems in measurement
devices where USB flash storage was not able to take more then some hours of
writing...
