It sounds to me a bit like most of the problems stem from
not signing the drivers before installing them, and then trying
to sign them after installing them.

It will be with the software that comes with the colormunki. For instance,
on the 64 bit system I would typically find it in:

C:\Program Files (x86)\X-Rite\Devices\Drivers\ColorMunki\
        where colormunki.cat
              colormunki.inf
              colormunki_x64.sys
        reside.

It may well be supplied with other software that uses the X-Rite
drivers too.

If you (for instance) were to completely delete your X-Rite colormunki
drivers from C:\Windows\, then you could install them again by "Upgrading"
the driver and pointing device manager at colormunki.inf.

(Just remember to go through the "Let me Pick from a list of device drivers on my 
computer"
path if you already have the Argyll drivers installed.)
