I know I'm coming late to this, but I can't believe no one's mentioned the Lake Washington Coffee Room, behind Lakeside Fibers on Lakeside Street in Monona. It has a view over Lake Monona and a spotting scope in the window. It's also in the right position (between John Nolen Drive and Park St) to take a break and warm up between scouting out the downtown end of Lake Monona and tramping through Nine Springs. The coffee is good and the pastries tasty if a bit overpriced, but I wouldn't recommend it for lunch; their menu is limited and the portions not worth the prices.
