That's because the GPO you're applying to the TS applies to the Machine, not the User. It's as if the User components are disabled. In order to force it to apply to the user as well, you need to enable loopback processing on that GPO. You can either merge the user component, or merge it with the other GPOs that apply to the user. You should use the Group Policy Management Console (GPMC) to manage you group policies. It has a useful modelling tool in which allows you to determine exactly what policies get applied to any specific user on any machine, and it should help you with troubleshooting this sort of issue. I can apply a policy to any users within an OU which works fine. However I need to apply the same policy to anyone who logs onto said Terminal Server regardless of what OU they are in. Having read some literature on the web, the easiest way I can see is add the server to an OU and apply a GPO link to that OU.
