how do you know which partition to reformat then? with in a u3 thumb drive?

You cannot format the CDFS area of the drive. This is what makes it U3.
Formatting the FAT32 partition area of the drive won't disable U3 at
all. And the answer to your last question is no. You cannot use a
non-U3 drive with System Access. Thanks
