Hi Keith and list,Keep in mind that if you format the u3 drive you may loose the u3 component, making the drive a simple jump drive without the feature enabling sa to start.
If you can, remove the offending software from the drive. Which software is causing the problem? Perhaps in the settings portion of the u3 you can disable that software and keep the drive active.
Most likely the reasons for not autorunning the drives in school is that the usb ports are locked as a security measure. You might speak to the i t person about this aspect.
