When you try to open an older version file in Sibelius 5 you are prompted to 
make some choices. I think there may be some dialog that discusses the sound 
set.

Also did you make sure to import or copy over any user-defined sound sets or 
instruments from Sib 3 to Sib 5?

I usually have no problems when importing an older file, but then I haven't 
changed any of my synths or sound card setups, either.

I moved my Sibelius 3 scores into Sibelius 5 and some of the parts while 
playing the scores, are in the wrong key.  A violin sonata istarts in D; the 
piano part is correct but the violin part is a whole step high.  The notes 
on the score are correct but the pitch is wrong.
Another thing is that I can correct the pitch by moving the tuning wheel on 
the synth.
