I often use SwitcherCad III. It is a full SPICE simulator with schematic capture front end offered by Linear Tech for free. They use it as a sales tool for their parts; it offers generic SPICE components as well as a very nice library of Linear Tech parts. You can also insert text SPICE directives, which will help you with your transmisison line probelms. Finally, there is a way to put other SPICE files into the library it accesses, but I have never done that. The schematic capture front end is a little clunky, but once you get used to it, you can use it. It also offers decent plotting facilities.
