Ouch ... i somehow forgot to re-implement the earliest use cases of semi-hybrid
assemblies for MIRA in the 3.9.x series. This is embarrassing.
The workaround is: wait for 3.9.5, I'll make it load CAF and MAF again. In the
mean time: if you don't want to go back to the 3.4 series, the use of FASTA is
your only option (sub-optimal, I know).
