That's probably it.
That messes me up all of the time!
It's so hard to debug, too.

Once I had deleted the etch, deleted the via, and replaced all in their new location, I couldn't duplicate the message I was getting and the vias are acting normally.
Who knows? Must have been the alignment of the moons of Jupiter or something :)
