I run into this problem as well, on a MacBook Air. I never investigate it as it
seems to work again after unplugging other devices. It very well could be a
vendor/product ID issue. Next time I see it occur, and have some free time,
I’ll take a look.

I've been using my Atreus for a loooong time. (so long that I lost the custom
keyboard layout I wrote), and it's been great. (I should redo the layout to
move some modifiers around, but I'm too lazy)
However, I have one issue that pops up from time to time: Other USB devices
sometimes fail to work when my Atreus is plugged in. And sporadically the
Atreus itself doesn't work after booting Windows.
The past two days this happens reproducibly (very frustrating) when I connect
a NXP LPC-Link to my Dell Latitude <numbers> running Windows 10 (for crappy
commercial software). My keyboard and mouse continue to work, and the LPC
remains on, but LPCxpresso can't communicate with it. As soon as I unplug the
Atreus and replug the LPC, everything starts working again. I've had this
issue with other devices, but this one is very consistent in failing.
Possibly related: What is the status of your TMK fork? Maybe this has been
fixed since. (upstream or in your fork) I'm using your fork, but a version
that's at least on or two years old.
