Update: I reverse-engineered the layout of my keyboard and implemented it

It was only next day that I realised I forgot some keys...
I also had to add/change 2 lines to the config:
OPT_DEFS += -DPCBDOWN
USB ?= /dev/ttyACM0
I used to use OS X a lot, so I had CMD on the thumb keys, but now that I
mostly use Linux I swapped them back.
Even though the old position was awkward, my muscles hate me now.
And CMD+SHIFT+C is kind of awkward now actually.
But the best part is that the LPC-link now works with the keyboard plugged
in.
On the other hand, now I have the same problem with the Teensy 3.
It seems anything with a bootloader on it kind of confuses it.
