Hooray! Problem solved.
Bad news first:
I have no idea what (specific) change solved this problem (yet).
Good news:
I did a clean install of AmigaOS3.9 + Boing Bags 1+2.
No more "sticky" pointers or windows.
I kept a backup copy of the old AmigaOS install, and I'll do a
file-by-file comparison. One lib at a time, I'll swap them over until I
can reproduce the problem. Off the top of my head, the only "graphics
oriented" library that has changed is NewIcons. Remember that I said I'd
seen this phenomenon before on a "real" Amiga? Well it's coming back to
me now, I'm about 50% certain that NewIcons had something to do with it.
I'll let you know.
Oh, and as to the questions about Linux drivers and software versions:
