Sorry, the last one was:
/var/run/dnsmasq/resolv.conf yes yes

So the difference is a left over /etc/default/dnsmasq. When I removed it
manually, everything started to work alright. I'll report again if I
experience something strange.

Paul, can you revisit the logic of the file checking before we close
this bug? Remember that it affects only Ubuntu Precise on onwards and
not e.g. Debian. Thanks for you patience.

Bug description:
  DNS proxy does not work in Ubuntu precise because dnsmasq has
  mandatory and has been integrated in rather interesting way. Note:
  fixing this should not affect, e.g., Debian or Fedora.
