Active Setup keys are probably best being done with a registry @ log in / out. Active Setup\Installed Components would suffice. To enable personalisation ensure that the personalisation configuration is setup i.e the database, then it's just a matter of enabling the personalisation button in EM and telling it where you personalisation server is. If I remember correctly the default settings would capture certificates and desktop settings but you would need to enable any specific applications for given users. What is happening is that key is not being preserved therefore your (active) setup is running each time you login. You could also patch your mandatory profile with a populated active setup key but that would potentially break if the platform (and installed apps) changes. Adding Active Setup to the Desktop Settings in EM Personalization is the best and most flexible approach. Let me know if you're not sure how to do that.
