Check out Citrix technote article CTX101644,

This tells you what the various seamless mode flags do.
 
In your case, the relevant section appears to be:

4. USE GETPARENT API

Value: 0x40

Explanation: Setting this value to a window enables the Seamless engine to use 
the GetParent API to get the Owner of the specified window.

It won't break the application, although it "might" uncover a seamless window 
bug.
 
Basically if it works fine without these values, deleting them is probably the 
right move.

Hi All - a while ago I posted about duplicate task bar icons when our ERP
application was published seamlessly via Presentation Server 4.  I managed
to track down the cause (offending reg key below), but wanted to know if
anybody is aware what this reg key actually does (or if it will have any
implications if i delete it) ??  As soon as I remove this key, the
duplicate icons problem goes away...
