I did this via the DHCP server instead of the DNS server. Since all my workstations are in the same domain, by sub-net was the only way to distinguish them from one another. If you can get your clients to use different scopes on the DHCP server somehow, you can define different WPAD entries by scope. Mine was simple as they were truly separate sub-nets, but I think you "might" be able to do that with Reservations to specify different scopes. We've just upgraded to Win XP Pro, and setup a WPAD setting in DNS to point them to the ISA server on our main site, unfortunately this seems to have stopped our branch office people from browsing the internet.
