You must also enable "intertool communication" in Capture CIS under options > 
preferences > Miscellaneous tab.

Also it appears that the .dsn file and the .brd file have to be in the same 
directory.

You betcha. I have been doing it for a couple of months now.
I assume you are all ready able to forward annotate to allegro.
When you select a part in capture, right click and select
Allegro Select. I believe after the first time you do that it will
automatically select the part in Allegro without the right click.
Then, conversely, when you hilite a part in Allegro it will select
in capture.
Of course, you must have successfully forward annotated first.
