What version of Windows are you using - XP, Windows 7 ?

Yes you can use Windows WASAPI in Audacity instead of
your computer sound card's stereo mix, but you still have
to get the microphone's input sent to your output somehow,
or you won't be able to record your own side of the call.

Cuong's method will work on Vista or later - not on XP.

The better way is to go to the playback side of the Windows
Sound Control Panel and unmute the external microphone. This
plays the microphone though the output with no delay, unlike
"Listen to this device". Many sound cards on Windows XP
desktop machines let you unmute the external microphone this
way.

Laptops that have built-in microphones and most Windows 7
and later machines will not let you directly unmute the
external microphone to play through without delay.

As stated many times on this list, there are several standalone
Skype recorders that avoid these complications. They also avoid
the echo or "error opening" problems that can occur if you
record Skype in Audacity.

I don't know how accessible they are but there is Pamela:

MP3 Skype Recorder (it records each side of the call to separate
channels):
