For such things there is a product which is sold in fly shops and some larger sporting goods stores called Aquaseal. It is used to seal leaky waders and other such repairs. You simply apply a small amount to the leaky spot and expose to ultraviolet light source such as sunlight which sets the material. It is also packaged sometimes with a small UV pen light to use when exposure to sunlight is not feasible. While I have not used it for waterproofing embroidery, I would see no reason it should not work. It is designed to remain flexible after drying/setting. Just thought I'd toss out another option.
