Those who use breathable waders for fishing can attest to the adage that there 
are two types of waders, those that leak and those that are about to leak.  For 
such things there is a product which is sold in fly shops and some larger 
sporting goods stores called Aquaseal.  It is used to seal leaky waders and 
other such repairs.  You simply apply a small amount to the leaky spot and 
expose to ultraviolet light source such as sunlight which sets the material.  
It is also packaged sometimes with a small UV pen light to use when exposure to 
sunlight is not feasible.

While I have not used it for waterproofing embroidery, I would see no reason it 
should not work.  It is designed to remain flexible after drying/setting.  Just 
thought I'd toss out another option.
