Change logon /disable will make the users get a message that the logins are disabled if they hit that server. If you have xpe you can set the load balancing level extra high to make the server appear busy and logins won't go to it. You can go to server manager and pull out the server from each of the apps, Does it need to be networked to do the update? Unplug the network cable if not.
