Finally, I got the point!!It's not a low coverage region, but it is a hyper covered stretch!!! so the default value for -SK:nrr=100 was not enough to avoid the masking as nasty repeats! at the moment I'm giving a try using nrr=200! I'll let you know if it works...by the way...I will sleep tonight!
