It's always worked for me to just do a search and replace for the headers, with match whole word and match case on. Granted, you can't get rid of garbled headers in this way, but the stripper currently residing at bookshare doesn't always do that either. I should point out though with all of the debating about page numbers, to strip or not to strip, page breaks, etc., whatever they decide to do at bookshare, I'm more than thrilled to have the treasure trove of books available to us and am very satisfied with the service.
