The STARTUP folder in the user's or all users START MENU will not run via a
published app unless it’s a published desktop. Neither will items in the
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run
...or...
HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run

One way to get items to run upon every login is to edit the USRLOGON.CMD file
in the %SYSTEMROOT%\SYSTEM32 folder

If I put a batch file in the all users profile startup folder, should the
batch file be visible to the user when they run a published app?

Right now it doesn’t look like the batch file is running at all. This is on
window 2003 XA5
