I would just change the published app configuration for those servers to the new path. This is a simple change done in the properties off the app in the servers tab and was made for situations like this. Beware though it sounds like you may be running different revs of MF OR different PB clients or both. That could cause confusion if they don't act or perform exactly the same. I would like to have ica passthrough client in winnt\system32\ica passthrough because we publish PN.EXE for our thin clients and I want the app path to be consistent across the farm.
