Something else to look at is make sure all your apps have the same published application settings. For instance if you disable audio on one published app and then enable audio on another published app on the same server it will launch with a separate session even if the apps were launched from the same machine with the same user name. I'm not sure if you need to ensure all properties such as color depth and screen size are the same but I know that audio will affect it. I guess it will depend what the client options are set for (such as seamless windows) what settings will be important on the server side.
