I have tried the same in C:\Prgramm Files\Citrix\icaweb32\appsrv.ini
Still I am prompting for the password while entering the Citrix portal URL

You'll need to Enable SSON via ICA file on the client side.. Simply add:
EnableSSOnThruICAFile=On
SSOnUserSetting=On
To the [WFClient] section of the client's AppSrv.ini file.

You will have also needed to Select 'Yes' to the SSON option when the ICA
Client was installed.

I have that boxed checked on my WI and it automatically shows all the Apps
that are available but if you click an app it will give you the standard NT
Authentation screen. Any ideas what causes this?

yes, Web Interface 3.0 will do this. It can do explicit, single sign
on, smart card, etc. It works really well. There is a link in the
Web interface admin for Authentication. You set the option there.
