How are these applications launched? 

PN, PNA, web or ICA files or command line script?

 

You also want to check the advanced connection settings in the
connection config tool.

There's an option for Reconnect sessions disconnected. Default = inherit
user config.

 

It will be helpful if you provide more information about your
farm/network if you're using CSG or some other device

Our farm is MPS 4.0, we have had an on-going problem with disconnected
sessions, here is one scenario:

User is working in a session, say the published Desktop, and their
connection drops.  When they log back in, it does not reconnect back to
their original session.  Any ideas on how to correct this issue?
