Found out part of the problem, its down to the different internet zones, not the version of IE. One of them is a www address,which I though was the problem WI. Its naturally automaticlly in the internet zone in IE, add it to the intranet zone, all is ok. It still doesnt explain though why I cant install from the internet zone, as it still asks me whether I want to, just in a different way, and then just does nothing when I say yes.
