I would say that negative loop inductance does not make sense to me and I
would doubt the 3rd party tool usage.
Few questions that might help:
What is your previous experience and confidence level in the simulation
tool?
Have you done a measurement-simulation correlation to identify the best
settings for mesh size, solution frequency, frequency sweeps, geometry
settings?
Are you observing any convergence issues in the logs? Any geometry warnings?
In my experience, many a times, incorrect tool usage leads to non-physical
results.
