I was relieved to know that others also have had the experience of
dialing up a PR300S file, and then when it came time to play it (after
some piston pushing in the meantime), the file would play using totally
unexpected instrument sounds.

Jim Hockin's method may be one solution.  What I have found to work for
me is: 
1) Dial up the next file to be played.  It doesn't matter how many
pistons you push or how much music you play after that; 
2) Just before hitting PLAY on the PR300S, punch the STEP FWD (>>) button
once.  This transfers the registration info, including the MIDI sounds,
to the organ without playing a note; 
3) Push RESET to return to the beginning of the sequence and press PLAY.

If you have cued up a file in Standard MIDI format, it will take a little
longer for the data transfer.  Also, I have noticed that if the file is
one that I have recorded in multiple passes, with 2 or more organ tracks,
the PR300S gets confused and likes to "cancel" the registration when you
hit RESET.  Repeating the process several times will eventually get the
registration to "stick".  I think this glitch, though, is due to my
failing to disable the CLOCK on the PR300S prior to overdubbing
additional organ tracks.
