In Thunderbird you can search tags in the headers, what are you searching for? Or you could open your inbox file in a plain text editor and search the source, I've had to do this a couple times years back when I was a Notes admin and it was a pain even though all the email stores were dumped into a database to supposedly make such a thing easier(?). You might also try a basic html editor like Arachnophilia to view the file and search through it that way.
