There's just covering their butts. They're basically telling you that if you're 
using a program that has spyware, removing the spyware could render the program 
unusable. Example... Kazaa has spyware in it. Should you remove the spyware in 
Kazaa, Kazaa will no longer function. The program will give you a chance to 
sift through what it finds in order to determine whether or not to remove it.
