Are you OPENING the template when you remove all the track changes using File>Open or are you removing everything using File>New? You have to edit the template with File>Open, then save it as a template (.dot) again...you can't edit it using File>New cuz that says a .doc And no, I don't believe there is a way to tell Word never to use Track Changes on any document...but you should be able to remove it from the template using File>Open.
