Sure you can, the command-e for eject works, whether the cd is on the desktop or not. I have no drives on my desktop (the only thing on my desktop is files I put in my desktop folder, which usually means it's empty) I use command-shift-c to go to the computer in finder, then up/down arrow until I get to the drive I want (in this case, the cd that is in the drive) then press command-e, and poof, the cd spits out, and all is well. This works with other partitions too. For example, if you have network mounted shares, and want to remove currently unused drives, simply highlight them in finder, and a quick command-e will eject those too, as well as mounted disk images.
