After looking at this I did some experimenting from the desktop and then compared values applied to the Windows OS.JCF file. I am using xp Pro so I don't know what configuration applies for vista. On the desktop I set the highlighted colors to white on Midnight blue. I will paste below the results that were saved to the file when I changed the setting from windows highlights only and then changed to custom highlights only and then the last time when I switched to both windows and custom highlights. It seems to me that you should be able to switch to custom highlights only for the desktop and use windows highlights for your default configuration. If necessary you should be able to use the SetJcfConfiguration function with the OPT_USE_CUSTOM_HIGHLIGHT OPT_USE_WINDOWS_HIGHLIGHT options if you should need to do this from a script.
