Hi, Yeah, that is certainly a bug concerning the effect duration not allowing the unit to transform back like that. I had a work around which worked in age of warlords. I used a point in the newly transformed unit to do the duration, so to speak. When that point hit zero, I had it go to an effect which transformed the unit back. As for the damage thing...I am not sure. It sounds like you are using modifications inside the unit, which is fine, but I wonder if an equivalent skill would have the same problem? I'm missing something obvious here, aren't I?
