I changed the setting back to one unit per tile, and it still did it twice! I
had to change the skill so that it cost more actions than the sorcerer would
have left after using it once during his turn. Given that I'm hoping to change
the way the action points work later on, this is really only a temporary
solution. I had a curse point, but then I had to make different points for the
different animals he turns people into so he would be forced to use all the
skills in his arsenal instead of just the first one, so the curse point felt
redundant.

I think it has less to do with transformation and more to do with the AI.
I've had the AI use a auto-death skill multiple times on the same
unit, which was supposed to have been fixed with the release of
version 2.

Try changing it so that there can only be one unit on a tile.
Also try having only one warrior near him, to see if he is duplicated.

I've had my own issues with transformation duplicating my unit...but
my problem was I ended up with *both* versions of the unit, one from
before and one from after, with the same amount of AP subtractions.
This was a while ago though, and I've only had it three or four times
now.
