Not really. At least originally (in BeOS), /boot/apps and /boot/preferences contained links to the contents of /boot/beos/apps and /boot/beos/preferences plus anything extra the user installed. So, conceptually, /boot/beos/apps has "all applications in the system" where /boot/apps has "all applications that are part of the base system". Same for preferences. I gues sthis can be also extende3d to /boot/bin and /boot/system/bin.
