to specify in color.jcnf that a profile applies to a named output?

Not currently. It's possible to add this I guess.

(This is probably more useful nowadays than Xinerama notation even if
EDID worked.)

Since the profile is primarily a characterization of the display,
it's better if it tracks the display, not the port it's plugged into.

Does the X11 display name not work for you, or does it have practical
issues ?

I'd hope that the EDID stuff will get sorted out at some stage,
and in fact some portal to access the DDC/CI channel to the display
(although there seems to be relatively little interest in the Linux/X11
 world in getting color working).
