I have used pine shavings for puppies for YEARS - they eat it, they sniff 
it, they lick it, and so far no one has died - I have also used cedar 
shavings with the same results :)  However, I wouldn't count on it to keep 
the run mud-free - though I do remember seeing someone's runs with years of 
pine shavings in it, and I didn't see any mud.  Currently, I have decking 
down in most of the runs - that is the best, but of course, not cheap.  When 
I have puppies, I usually use a dirt run with pine shavings in it, and 
replace it as needed.  Today, I will rake ALL the soaking wet pine shavings 
out of the puppy run, and replace it with probably about 2 bags of new pine 
shavings, even knowing it will rain tomorrow and the next day, because 
today, right now, the sun is shining and it is 42 degrees and puppies should 
be out !   :)
